Armstrong is a great villain but I can't quite say he fits there.
He would replace Omega and does come very close though.

WW Ganon: One of the most reasonable villains in videogaming history, easily shown in multiple instances
The Boss, Omega, Jeanne, and Masked Man: Self explanatory enough
Hades: One of the most refreshing villains this generation because he didn't take himself too seriously and added to the crack-a-smile factor quite a lot in Uprising
Vergil: MMMMMMMMOTIVATED (but is actually a very good character for his contrast to Dante)
Shu: Traveled galaxies to try and find someone that could kill him for a good reason. For the most part, he has failed that.
To expand on the "self explanatory ones" which are actually not-exactly-the-most-obvious spoilers...
The Boss
- Spoiler:
- Died so Naked Snake could become Big Boss and live on as a memory after the rest of the Cobra Unit had gone, making him wary of what she had to do to get to where she was and what she wanted Big Boss to think of her. So basically, "No Big Boss, you are the demons."
Masked Man:

- Yeah this is one of those "play it to understand it" sorta things. It wouldn't sound very neat in a straight up description but it's better in experience.
Jeanne:

- Play all four Jeanne fights and tell me she's not one of the most fun bosses ever made. My personal favorite Platinum games boss. Also context goes here.
Omega:

- Oh hey I just sort of absorbed the world's saving grace of a being, corrupted her into darkness, gave myself an immense power upgrade, my second form is practically a super robot, and did I mention my third form is actually you? From Megaman X4? The sprite doesn't say it but the moveset does, along with my hp. By the way I hope you brought a lot of E-Tanks, lives, and are prepared for one of the best Megaman Zero songs in this series. Cause I'm about to destroy you.
